9 years after a botched bank robbery in Ludendorff, North Yankton that left two of his accomplices dead and forced the third into hiding, a former bank robber named Michael Townley is put under witness protection with his family in Los Santos, San Andreas, under the pseudonym Michael D. Santa. Franklin Clinton, who works as a repossession man for a car shop with his friend Lamar Davis, asks him to get a car back from Michael's teenage son, Jimmy, who is in arrears on his loan. Michael deduces that his son is about to become a victim of credit fraud, so he confronts Franklin and orders him at gunpoint to drive into the auto shop to smash his front. Franklin does this and gets fired, but becomes friends with Michael. When Michael discovers that his wife, Amanda, is cheating on him with his tennis coach, he and Franklin chase him to Pete, whom Michael destroys in his anger. In general, this house belongs to a Mexican drug dealer, Martin Madrazo, and he asks them for compensation. The two yield to his request and along with others they rob a jewelry store in order to pay him. Trevor Phillips, the sole survivor of the bank robbery, hears of the robbery and realizes that it can only be Michael himself. Trevor goes to Los Santos to look for him and finds him.

Meanwhile, the private lives of the three main characters become out of control. Trevor's unexpected appearance leads to reckless and erratic behavior by Michael, which leads his family to leave him. Michael tries to make something of himself and become a successful person, so he goes to work as an assistant to film producer Solomon Richards, which leads him into a conflict with Devin Weston, a billionaire capitalist, who develops a grudge against him and vows revenge. Franklin worries about his friend Lamar, who has come under the influence of Harold "Stretch" Joseph, a gangster who joined a rival gang while in prison and repeatedly tries to kill Lamar to prove himself to his new gang. Trevor tries to gain control of the methamphetamine trade in Blaine County, and this puts him at war with the bike gang "The Lost Mc", Latin street gangs, rival drug dealers and government-backed mercenaries, as well as a branch of the Chinese Mafia "Trade" led by Wei Zhang.

Over the course of the story, Michael is forced by FIB agents Dave Norton and Steve Haines to conduct a series of operations with Trevor and Franklin aimed at undermining a rival agency, the IAA. Under the direction of Steve Haines, the three attack an armored convoy carrying IAA funds and rob a bank containing the payroll of all corrupt police and government officials in Los Santos, but Michael and Trevor are forced into hiding in Blaine County after they make an operation for Martin Madrazo. They demand compensation but he refuses, so Trevor kidnaps his wife. Censorship of Steve Haines increases as a result of his tactics, forcing the three to infiltrate the FIB headquarters and wipe out any evidence from their servers that is used against him. Michael takes advantage of the opportunity and also deletes any information about his activities, destroying Steve Haines' influence over him. After persuading Trevor to return Madrazo's wife, they begin planning the most daring operation: stealing gold bullion reserves from the Federal Reserve.

After returning to Los Santos, Michael reconciles his wife, Amanda, and children, and they return to live together. Trevor discovers that one of their accomplices in the bank robbery nine years ago is not in prison as he thought, but is buried in the tomb where Michael is supposed to be buried. Trevor feels that Michael has betrayed him, causing friction within the group and threatening to undermine Operation Federal Depot. When Michael and Dave Norton are caught up in a standoff between the FIB, the IAA, and a private security company called Mary Weather, Trevor helps them escape, claiming that he is the only one who has the right to kill Michael. Despite not being forgiven, Trevor decides to break up with Michael after stealing the gold bars as planned.

The three successfully operate the Federal Depot, but Franklin ends up being pursued by Steve Haines, who wants him to kill Trevor, and by Devin Weston, who wants him to kill Michael. Franklin has three choices: kill Michael or Trevor or leave them and face their enemies together. If Franklin kills Michael or Trevor, he will cut ties with the survivor and go back to his old life. Alternatively, if neither of them is killed, the three gather and fend off a massive attack from the FIB and Mary Weather, before going and killing Harold "Stritch" Joseph, Wei Chang, Steve Haines and Devin Weston. After eliminating their enemies, they remain friends
